Direct structural identification of intact lipopolysaccharides not only saves time, but also avoids structural changes during processing. However, amphiphilic lipopolysaccharides are easy to aggregate in solution, and the negatively charged groups on them can be cross-linked by divalent cations, which sets up obstacles for the identification of lipopolysaccharide structures.

The identification of intact lipopolysaccharides by mass spectrometry is mainly applicable to R-form lipopolysaccharides. With the development of MS, matrix-assisted laser desorption/ionization mass spectrometry (MALDI-MS) can also realize the efficient and fast detection of molecular mass and composition of intact lipopolysaccharides based on the establishment of sample preparation methods that overcome the amphipathic, low solubility and high charge characteristics of lipopolysaccharides. Reflectron matrix-assisted laser desorption ionization time-of-flight mass spectrometry (Reflectron MALDI-TOF MS) can also identify intact R-form lipopolysaccharides in the negative ion mode.
